Figured it out finally- I had to hold the remote near the dash board (behind the steering wheel) and not aim it at the steering wheel as instructed in the manual. Then it worked fine. Hope this helps someone else if they encounter the same problem.
Glad to hear it worked out. I programmed mine this weekend. I followed the instructions in the manual, got the green light but it still took pressing the designated button a few times after getting the green light for it to finally control my garage door. Works great now. I'm actually surprised at how far the signal carries. I'm having the same problem. I bet I have spent over 2 hours total trying to get this program. I have programmed this to previous cars/remotes, so I know it's doable.Just got our new SEL Prem. and want to program the Homelink buttons. Problem seems to be that we can't get the Homelink buttons on the same frequency as the remote. When we try to program the buttons with the remote, all we get is a slowly flashing amber button (never turns green as indicated in the manual). If you have had success, where did you aim the remote to get the buttons programmed? We can't even get to the second step of 'learning' the codes. Thanks!
This worked for me too, except for (3) i just held the remote right at my homelink button. My driveway is a bit longer than standard (detached garage in back of lot). While the standard remote can open the garage from the street, the homelink has to be much closer to the garage door for it to operate.I have an 2018 VW Atlas SEL, and a liftmaster garage door opener. This what I did:
1- Pressed 1 and 3 at the same time until it flashes green .this is just to delete any previous configurations.
2- Press and hold button 1 until it flashes amber then let go of it
3- click the button on your remote control and hold it until the homelink button light starts flashing green
I pointed my remote control At the steering wheel but I also moved it closer to the dashboard and the homelink buttons. At some point I also clicked my remote control several times instead of holding it. Eventually it worked. It was the same with my gate opener

I know for a fact that you don't need the remote, you would have to use the programming button from the unit, however I don't know the right procedure.I, unfortunately, don't have the portable remote to press inside the cabin. Am I SOL?

I have the same problem. I have a Craftsman unit with a Learn button. For several Audis and Fords, I just press the Learn button and program without any difficulty. However, my new 2019 Atlas SEL Premium will not respond to the Learn button and I don't have a remote. Any thoughts?I, unfortunately, don't have the portable remote to press inside the cabin. Am I SOL?

I had the battery operated one installed in my 2019 S and I have a Craftsman unit as well. I think you will most likely need a remote as the car button must first learn the Craftman's codes, then the opener itself need to sync the rolling code. If you have another car that is programmed to the opener, maybe try pulling it along side the Atlas's drivers side, rolling down the windows and press and hold the other car's button, in place of the remote, to see of the Atlas picks it up and the light goes green.I have the same problem.
