I'd bet the dealer can turn it off. My father had the dealer turn off his seatbelt buzzer in his Subaru Outback, believe it or not. It was done through a combination of turning the ignition on and off and pushing the brake pedal in a particular order - or something like that. I know it wasn't smart, especially in a state where seatbelt usage is mandatory, but they were willing to make the customer happy.

Some independent shops that specialize in VW's might be able to do it, some do little stuff like this for free, but if you're close enough to a VW dealer then by all means go to them. Most are more than happy to help out.

The start stop feature automatically enabling every time you start the car is due to a USA emissions system regulation. If the system can be defeated, then the EPA tests the car with it off - read something somewhere about there being bonus points for having start stop also in the weighting of fleet MPG.

Aftermarket options like the seatbelt over-ride may work, but the car won't be able to have that added to the menu system anytime soon.

Here is something that I learned that may solve this issue (even though I have not personally tried it my self.)

I was at the dealer this past weekend to test drive an Atlas and this topic came up. The VW agent told me that he read that when towing with the Atlas, the Auto Start/off is automatically disabled.

So his suggestion is if you can connect something to the tow connection (maybe one of those stop lights) to trick the Atlas to think you are towing, this may be a way to permanently disable this feature.

Can some one verify that this works?

There are two options I know of....
The OBDeleven/VAGCom tweak is one.
The other has been reported as an added physical cable attached to the battery that reads the voltage for Auto Start/Stop. Supposedly if you unplug this secondary wire it will never read sufficient voltage for engine autostop....and no codes.

I would not mess with the trailer plug because I believe that also disables rear cross traffic and emergency braking in reverse.
